As I live a ferry journey away from the shop that I bought the bike from, we agreed that I would carry out the first service at 1000kms and that the service book would be stamped on my next shop visit. I intend to use the approved oil and already have the OEM filter. How critical is it to check the valve clearances at this stage and is there anything in particular I should check?
The bike has done 800kms and already the headers are quite discoloured is this normal/ acceptable?

The discolouring is definitely normal, acceptable is a matter of opinion. My valve clearances were slightly loose at the 1st service and check all nuts and fastenings are tight especially the exhaust covers. I'm sure others will add some more.
 
If you get stuck in stopped traffic the pipes will change like that. Do you leave the bike sit still and warm up? That will cause the color change. While some people will say you have to don't tell my bikes. I start them up and shortly after I ride off. I just don't hit the throttle very hard for the first few miles. The longer it sits and idles the more blue you get as no air is moving over the pipes. I have done this with every bike I have owned and no engine problems. My carbureted bikes sit just long enough till they take the throttle without stumbling. I am normally riding up my street with the choke still partially on.
 
I sold my Tour with over 14,000 miles on it. I have no up close photos but if you look closely at my exhausts in these photos you will see very little discoloration. The bike was all stock except a BMC filter and better rear shocks. The photos were of the left and right sides of the bike taken when I listed it for sale but I cropped them to zoom in on the exhausts. As you can see the blueing is not a mandatory thing and yes I sat in traffic at times. I just tried to move slowly or shut it off. No, I do not shine my exhausts with Blue Away or similar. The most they ever got was whatever wax I used on the rest of the bike. I am lazy at cleaning.

I had to adjust a few valves when I did the first service on my audace. They were not badly off but they did need a slight adjustment.

Also the manual says change the gear box oil but not the drive shaft. I'd recommend changing both. I've seen a thread on here where people said Moto Guzzi didn't apply enough grease to the and they had trouble getting the wheel off the bike. Mine was fine but the oil was metallic(to the level you would expect for brake in oil). I'm glad I went ahead and changed it.
