When i removed my tank, there was a rubber hose sitting un-connected going in under one side of the air box and coming out the other.

The other end goes to the gearbox. Breather, I presume? I think my dealer did this and I wonder if it is ok, or should I reconnect it? There is no oil residue anywhere, bone dry. Will it suck dust into the gearbox?

This is how it must be (on my bike it's like this).
 
The gearbox just vents to atmosphere. It has been that way since the beginning. I wouldn't worry about dust much unless you are always on dirt roads. If you are on dirt roads, you could always put a small filter on the end of the hose.
 
You'll notice that on the airbox right next to the tube that comes from the crankcase breather, there is a second nipple that isn't used. Why Guzzi didn't use this nipple for the gearbox vent tube instead of just sticking the the hose over the airbox I don't know.
