Confirming TDC with new flywheel

I'm coverting the Scura single plate to a twin-plate assembly.Want to line up new flywheel marks for TDC.When I get TDC on left cylinder,I line up mark in sight window.When I get TDC on right cylinder mark is an inch or so from sight window.Is this acceptble,or am I doin something wrong? Guzzi,"Close enough" or not?
My method of finding TDC is piston at top of stroke AND rocker arms have play and minimum pressure.

On my V11 I often also checked if both pushrods could rotate freely if I tried to turn them with my finger as an additional check...
 
When you look at the end of the crankshaft, there is a white paint mark (this is where the crank journal is located in relation to the crankshaft). This mark is alined to the arrow on the two plate type flywheel. Also on the inside of the block there are two triangles/pointers that coincide with the cylinder positions. With the white mark at this triangle, the piston is at TDC.
