So I was able to put everything back smoothly(thank you John!), went out for a ride to break in my new tire
Next day I look down and see that there is a slight lip on the joint between the FD and swingarm.
Is this something that should be cause for concern, or is it simply my ocd for perfect alignment?

Typically I don't do a final tightening of the rear end nuts until I've run the rear axle through the drive
box and finger tightened the axle . The axle alignment is what's kinda important :). Peter

Oh yes, I did do that. axle went in smoothly with no binding on the drive either.

IMO that's just the clearance between the studs and the through holes

If MG felt it was important to be tighter than that, they would dowel or put a spigot on the mating parts to achieve it

Sometimes the castings aren't identical either and that would give similar effect

Here's my V9 if it helps

I wouldn't worry about it, but its not my bike, so if you're concerned take it to the shop and get a real person to take a look

Never trust the internet the bloke on the other end might be a complete muppet!!!

Now that you mention it, I did notice that there is a lot of slop on the holes
