Only time I hear mine is when I first turn the key on.

Make sure that fuel flow to the pump isn't restricted. If you have the electric fuel valve it may not be opening fully.

Or not opening at all. Though my Jackal ran fine, the pump whined loudly when a wire broke on the petcock.

On my V-Strom a plugged fuel filter made the pump scream, I swear I could hear it while running down the highway.

Also check the screen on the petcock. A load of silty gas can plug it instantly. After a few hours of running thisly, the whine will be permanent.
