I have a 1996 California 1100i, does anyone know where the small bore rubber pipes from the top and bottom of the air box go to?
I think the top one goes to a pressure sensor inside the left hand side panel but I can't find anywhere to connect the bottom air box pipe to.

Any suggestions?

You are correct on the upper one, fuel injected bikes up to the 15M ECU machines had a seperate barometric pressure sensor under the left side panel. The top hose goes to that. The bottom hose for collected oil mist that condenses and isn't burned. That drain line that goes around the back of the transmission and through a holder that is located there, if it is still there and hasn't been removed.
 
Thanks for sorting that out for me, now all I have to do is find where a little metal spacer type thing goes that fell from the bike as I was building it!

It looks like a cable end but there are no cable ends missing, can't find it on the parts listings and everything seems to work O.K.
