(Not so) Good vibrations

Hi guys, looking for a little advice please.
My bike has always vibrated, much more so than the V11 I put 80 thousand odd miles on.
I bought it new from the dealer here earlier this year , it had been sitting in the showroom for 3 years
They dont have a throttle body synchronising tool and at first I put it down to just needing a good tune up, however after multiple times checking throttle body sync, replacing the plug caps with NGK SB05E's, new plugs, it's no better.
This is a tiny island, so the longest I ride the bike is for an hour or so, just tooling around, but the vibration from the engine is really tiresome.
It's definitely engine related, it varies with engine speed.
I have tried the following-
Checked tappets many times, all ok.
Changed plug caps
Changed plugs- the old plugs looked good, I had hoped to find one sooty or lean.
Synchronised throttle bodies, several times
Set throttle cable free play.
Checked cylinder temps with an infra red thermometer, both show temperatures rise pretty much equally from cold
Checked any electrical system plugs I could access, no sign of anything damaged.

The bike lurches and surges at engine speeds up to around 4000 rpm, I've read that this is fairly normal on many Grisos.
I have noted that when performing the synch, when I reset the tps using the Centurion software it generally resets between 4.2 degrees and 4.5 degrees at idle, according to the Technoresearch help page, it should be a little higher (?) I doubt that a fraction of a degree would make much difference, or would it?

The weather here is now cool enough to enjoy riding the bike again, but between the banging transmission and the vibes, I'm really not having fun. I'm fairly sure that I need a longer clutch pushrod, but that's a separate issue.
I'm now a bit lost as to what to try next,
Any advice or comments gratefully received,
